I have a huge battery issue, it drains 1% each in a few minutes. I searched forums and saw that some people resolved this issue by re-installing software. So I downloaded Bridge for Mac and I selected REPAIR option which restores a new software.
However, when I finished the process, I turned my phone on and saw that it restores exactly same point which my carriers copy. That is it didn't restored a clean copy from SONY, instead it restored to the default my GSM carriers copy, which I believe might have the issue.
My build number after restoring is still same which is 14.1.G.1.534, however the new one at SONY website is different.
What is the best way to flash my phone with the latest PURE SONY software?

if you prefer to use another (PC version) you can find everything at http://www.flashtool.net/download.php

don't worry, you don't loose warranty if you flash the official (pure sony's) firmware.

Thanks very much, that was very useful info. I am wondering if something goes wrong with this FTF file or during the process, is there a way to go back and restore the system back where it was?
Yes, you can use Sony Update Service (unfortunately it works on PC only) to make the TFT backup file by yourself (with a little help of the flashtool). Perhaps there is a way to do this with Bridge too, but I don't know how to do this on MAC (I don't have one). I'll try to google it though.
But yes, your current branded ROM can be backed up. However, your phone certainly WILL work much better with the generic, original firmware, so if you don't mind, just flash the proper one. Just make some backups first if you have something important on the phone.
